Yes, you scoop the mother out the morning of Bake Day Before feeding. Since your mother was fed the night before, it will still be active enough to give rise to the small amount of mother added to the jar, without the addition of flour. I would leave the lids off of the jars. If your air is particularly dry, you can cover with a damp flour-sack cotton towel to keep the top of the mother from forming a "skin".
It's nice to offer a visual means of testing your Counter Mother's readiness to be converted to a Refrigerator Mother. However, should the mother in the jar kept at room temp fail to double height, but your mother has been reliably giving rise to breads in a consistent timeframe, it's likely time to take the plunge.
